If permitted to happen in the series, the Dance of Dragons would be epic as f*ck. And also the Origins of the Valyrian Steal and Dragon Glass most especially the Valyrian Steal; how does a foreign metal created in Old Valyria in Essos kill the Nights King and his army of Wights lurking beyond the Wall in Westeros.
So House Blackfryre was originally a cadet branch of House Targaryen. - Much the same way House Karstark is a cadet branch of House Stark. Unlike House Karstarks, which was founded by a trueborn Stark, House Blackfyre's founder was founded by a legitimized "Great Bastard" of King Aegon IV, Daemon Blackfyre (Formally Waters)
About a hundred years before ASOIAF, Daemon Blackfyre rebelled against his brother, King Daeron II Targaryen, in a war known as the First Blackfryre Rebellion. Daemon I and his two eldest songs were slained by one of Daemon's half brothers, another one of Aegon IV's "Great Bastards", Brynden Rivers, aka Bloodraven. Daemon I's remaining sons flead to the Free Cities, along with his other half brother, and biggest supporter (Another "Great Bastard") Aegor Rivers aka Bittersteel, who ended up being the founder of the sellsword group known as the Golden Company
Face forward about 15 years, Daemon II Blackfrye started the Second Blackfrye Rebellion in 211AC, but it was quickly put to a end by Bloodraven.
A few years after that, in 219, Bittersteel launched a Third Blackfrye rebellion after crowning his nephew() Haegon Blackfyre. Maekar Targaryen, (Brother to King Aerys I), his youngest son Aegon "Egg" Targaryen, and Prince Aerion Targaryen were all very active in this war. And the final battle ended with Haegon I was dishonorably killed after surrendering, Bittersteel was taken captive and in chains at the Red Keep, later being sent to the Night's Watch. though the Golden Componey would free him before he could reach the wall, and he would return to Esso to crown Haegon's eldest son as Daemon III Blackfyre.
After the death of King Maekar I Targaryen in 233AC, with no heir to the Iron Throne, Aeny's Blackfryre, who had put forth his claim in writing was invited by Lord Brynden "Bloodraven", Hand of the King, to King's Landing in safe conduct. But it was a trap, he was captured by gold cloaks and excuted as a warning to other noble houses.
Then came the Fourth Blackfyre Rebellion in 236AC. lead by Daemon III. But it was quickly ended. as the Blackfryes had little support. Daemon III was killed in battle, and Bittersteel returned to Esso.
The final entry of the Blackfyre's, the Fifth and final Rebellion, known as the War of the Ninepenny Kings, happened when Maelys "The Monstrous" Blackfyre, head of the Golden Company, along with others, invaded in 260AC. King Jaehaerys II Targaryen sent an army to defeat the Rebels. Maely I was killed in single combat by Sir Barristan Selmy.
Maelys I Blackfyre's death was the end of the male line. No one knows of the female line.
One of the fan theorys, is that the Mummer's Dragon/Young Griff/Aegon Targaryen is in fact a Blackfyre born of the female line, which wouldnt surprise me given the support he has of the Golden Company
And thats basically everything on the Blackfyres. GRRM did a book about Aegon "Egg" Targaryen. Though I havent read it.
As for the Dance of Dragons, the Civil war between Aegon II and his half sister Rhaenyra over their father's Viserys I throne, which took place from 129 to 131AC would be interesting indeed.

Oh right, them.
So, Dragonseeds, or seeds, were baseborn bastards who were the result of the "First night" custom. Which, the ruling Lord or King had the right to bed a new braid on her wedding night. The custom was highly resented in the Seven Kingdoms, though less on Dragonstone where the Targaryens had ruled for so long.
The brides were seen as blessed, and the Targaryen father often lavished gifts upon their based born children that resulted from these unions. These bastards were known to be born from "Dragonseed" Thus where the name come from. Because the Targaryens ruled Dragonstoned for so long, many on and around the area could rightly claim, or supsect some Targaryen blood in their vains.
The custom however was ended by King Jaehaery I Targaryen outlawed it. Though some did continue on with relationships with daughters and wives of innkeepers and wives. So "Seeds" and the children of "Seeds" were plentyful.
During the Dance of the Dragons, Prince Jacerys Velaryon offered lands, riches and knighthood to any such seeds who could master a dragon when he realized his mother's Queen Rhaenyra Targaryen's side had more dragons then dragon riders. It is however unknown if those who were able to ride dragons were of Targaryen blood, and if so, if that was what allowed them to do so. But those baseborn dragonriders were known as dragonseeds for the remainder of the civil war and in histoical records there after.
As for what happened to them? Eh. Many died in the civil war I assume. After a few betrayed the Queen, many more were arrested. Some went on to become lords and knights after the war. And others just vanished, never to be seen from again.
Theres really not a whole lot known.
Edit: OH! As for decendents? Yes, there are a few who still live. House Velaryon has Targaryen roots. Addam of Hull, a dragonseed who fought in the Civil War was legitimized as Addam Velaryon and made heir to Driftmark, the seat of House Velaryon. And those of the house often have those classic valyrian features.
Although I should add. that Velaryons were originally a totally different House that left Valyria before the Targaryens. And because of their close tyies, the Targaryens and the Velaryons have married into eachothers houses many many times. Before and After Conquest.
Another such house with Valyrian blood would be House Celtigar

Technically, they were there for hundreds of years before conquest. As for the reaction of the verious factions within Westeros when the first arrived? No idea. Obviously, it wasnt horrible until Aegon I decided to conquer and unite westeros under one rule.

I'm just... really good at following the threads on wikis and making use of google really.
And now and then I stubble on fan theories that really really work. And I take em, and I run with them.
A lot of it is speculation, or utilizing elements from other fantasy works.
I mean. at some point, even with what is out there as far as lore and history goes, as a fanfiction writer, I gotta just throw my hands up, say fuck it and make shit up. Other times, you say fuck it, its fantasy, and screw realisim for a minute for the sake of good story telling.
Because its fun.
And theres nothing work with using elements from other works of fantasy or sci fi. Some more blunt then others. The obvious ones are called easter eggs =D
Still you're knowledgable about it. Its not easy to steer the course of events happening in the tv series and books by altering it based on a writer's "what if this happen" analysis thru fanfiction writing, especially if it is incorporated with research on the structure of the universe wherein the characters involved live and die.
I have a lot of "What if" ideas for this 'verse and this pairing.
What if Lyanna lived? What if Ned took the Iron Throne? What if Arya hadnt gone south with her father and sister? What if Syrio had taken Arya across the Narrow sea? What if Willem Darry had lived? What if Willem Darry wasnt the only Kings Guard that had gone with Dany and her brother? What if Oberyn Martell, after when Willem Darry fell ill, came for the Targaryen children?
What if, what if, what if.
